Does anyone know how to change the mount options GNOME uses when it

Can;t say i've tried it but take a look at /etc/fstab :

/dev/hda /media/cdrom0 udf,iso9660 user,noauto 0 0

Surely adding noexec there might be worth a try?

You can also right-click on the icon in GNOME and set mount options there although I don't know if the are set on a per-volume or a per-device basis.

Hope this is of some use.
